Yeah, I have written it before - though the only one that comes to mind is the secretary kink story, which this is kind of a partner for anyway!

Jack and Ianto seem the sort (with the sort of relationship) where they'd be forthright over whether/when they'd bareback. In my personal canon, anyway :)
